Preamble: We run tourneys that have entry fees. We use standard payout percentages but, occasionally, the top two or three players will agree to chop.
When the last 2 players decided to chop the pot, I took the tournament offline to end it and chop. The players were refunded their entry fees. Is there a way to have it not do that, or do I just have to manually make the adjustment? Am I facilitating the chop incorrectly?

You'll have to manually make the adjustment. Currently there is no player-agreed-upon chop option. Just the "Stop on chop" option which basically duplicates a Fifty-50 tournament that PokerStars has, where the tournament automatically stops once the remaining payout percentages are all equal.
