If I add a Prize Bonus to a tournament, how is the bonus accounted for? For example, if I add a bonus of $50 to a tournament, where does that money come from?

It will be subtracted from the House Tourney account, which you can see by clicking the House button on the Accounts tab. This account balance can go negative.

What else is included in the Tourney balance? Tourney fees?

Fees go into the "Entry Fee" account. Buy-ins go into the Tourney account and the prizepool comes out of the Tourney account.
