Proportional Chop

I have a group of players who wish to play in a tournament for 2 hours (single table 10 or less) and then distribute the payoffs according to the number of chips each has left.
I assumed that setting Stop on chop to YES, and Proportional chop to 100 would accomplish this, but I can't seem to get it to work right.
I start all the players off with 1000 chips in their account, it costs them 100 chips to enter, and 100 chips to re-buy if they go bust.
I schedule the game so that there is a 5 minute break at the end of two hours and then I stop the game. I thought I would be able to check their accounts and any chips they had left would be added to their accounts (proportionally) and re-buys subtracted. The re-buys seem to get subtracted OK, but I can't figure out how the chips are added. As I indicated above, I presumed it would be proportional to how many chips they had left. But it doesn't seem to be.
I suspect I have a flaw in my logic and would appreciate any suggestions.
